Morocco striker Marouane Chamakh opened the scoring from close range on 64 minutes and Brazilian midfielder Wendel doubled the home side's advantage from a swift counter-attack 11 minutes later.
Brazilian midfielder Nene, who has just joined Monaco from Celta Vigo, reduced the arrears with an angled free kick in the last minute.
Bordeaux, now coached by former France defender Laurent Blanc, head the standings on 14 points from seven matches.
Monaco, whose coach, Ricardo, joined from Bordeaux during the close season, are one point back, level on 13 points with Nancy and Valenciennes, both in action later today.
