Post-retirement, Malachowski has expressed interest in working with manager Marcin Rosengarten. He completed a management course and was part of Rosengarten's organising team at the Kamila Skolimowska Memorial meeting in 2020. Additionally, he co-founded the sports clothing label Forever Stronger with fellow Polish athletes Konrad Bukowiecki, Pawel Fajdek, and Marcin Krukowski.

Malachowski resides in Biezun, Poland, with his wife Katarzyna and their son Henryk. He serves in the army and speaks Polish fluently. His nickname is "Machal," as noted in the NOC Media Guide of 2008.

In a notable act of generosity, Malachowski donated his silver medal from the 2016 Rio de Janeiro Olympics to raise funds for Olek Szymanski, a three-year-old child with retinoblastoma. This gesture enabled Olek to travel to the United States for treatment.
